Sir Alex Ferguson has been asked to explain his comments regarding the FA and the recent disciplinary hearings involving Arsenal.
The Manchester United boss claimed the £175,000 fine and bans issued to four players was part of a "deal" between the FA and Arsenal.
"These comments appear to raise issues about the integrity and impartiality of The FA's disciplinary processes," a statement on the FA's website said.
The FA has also written to United to ask whether these comments reflect the club's official position on the matter.
"It's obvious they have been doing deals for years" Sir Alex Ferguson.
The club and manager have been given until 11 November to respond.
Ferguson was unhappy with the fine and bans issued to Lauren, Martin Keown, Patrick Vieira and Ray Parlour following their meeting in September.
"I think Arsenal will be delighted with the decision, that's without question," said Ferguson after the FA's decision.
"I read they did a deal before they went in there and I think that was the suspicion right throughout the country that a deal was being done. It's disappointing to read that kind of thing.
"It's obvious they have been doing deals for years."
FA spokesman Adrian Bevington said: "Further to comments made by Alex Ferguson in the newspapers the FA would like to make clear that it is looking very closely at the alleged allegations."
Ferguson's comments drew a barbed response from Arsenal manager Arsene Wenger.
He said: "Only the FA can respond. I cannot answer every opinion in the whole country.
"Even if you hang us, it is not enough for some people.
"They want to hang us twice, and maybe at Hyde Park in front of the whole country."
